Are you using Harley master cylinders, or the Yamaha ones, could be that bore dia is to small for the slave cylinder.

Could be that, but try re bleeding again as well

They are usually mounted with the filter to the bottom so you don't make a mess when changing filters, but otherwise I don't think there are any issues with running them inverted.
